don't think you have to read much to understand it, there isn't much to understand there unless you start to interpret it like crazy
a little girl has an egg and a bunch of water jugs, she carries water and hoards it in her cave, most likely shit is that the egg represents fertility / nature / dionysian feminine
a strange man returns from the religion / logic / culture / apollonian ship which looks like a soldier returning from war (based on his armament), he starts going around with the girl
the town is most likely civilization where people are chasing ghosts of past, they're stuck in their roles despite there being nothing to hunt anymore but shadow whales
the movie ends with the apollonian destroying the birth of anything new from the egg, the dionysian woman is left weeping and the hollow husk that is the apollonian man walking away

it's really not that deep it just requires you to understand the duality of apollo and dionysus, to listen to hemispheres and to understand man vs society as a concept

the man gained nothing but just like the villagers chasing ghost he was bound to his role as a soldier and a champion of apollo, he did it because the egg was not of apollo and at the end he gained nothing for it, he resisted change out of the demands of his role

alternative interpretation if you're a trantran, the egg was the girls metamorphosis and the man destroyed it, the girl is never "shown" to be a girl she just nurtures the egg and collects water which leaves a chance that it could have just been some japanese trans metaphor

A basic primer on absurdism would get you started.
And some basic stuff about Christian symbology.
The film does deal with that stuff a lot.
For example, the fishermen chasing fish that don't exist is both Christian in reference as Christ is often depicted using fish iconography, and its absurdist around the idea of doing things without a point with as much dedication as you can in order to most strongly establish and maintain your sense of identity in the face of the world being a cosmic void. Unintentionally chasing shadows of fish is a cursed existence, doing so on purpose to assert yourself against the absurdity of life, is the goal.

Apart from what everyone else said, there are obvious references to Noah's ark. The ending reveals that the entire land lays on the capsized ark. That means, contrarily to how it went in the bible, either the waters never receeded, or Noah never managed to find land. They built a civilization on the capsized vessels and forgot their origins. Also remember that Noah managed to find out where the land was thanks to the birds that he sent off.

Awfully large amount of text to misinterpret the egg being her innocence and faith and its' emptiness upon destruction standing for the boy's (he literally carries a cross, how do you not see him being a lost prophet) disillusionment with said belief.
You could've just also just read about oshii being heavily invested into studying the bible (although he doesn't label himself as a christian) and drawing the connection from there instead of advocating for playing intellectual whack a mole.

Japanese do this with their native religions too lol. Most of these guys who study the Bible so hard probably are at least partially Christian in their beliefs. They just deny being religious because discussing religion is considered controversial in Japan.

Yea, but I think we have sort of reached the opposite end of this in the west (majority of religious people claiming to be religious without properly reading and following their holy scriptures.), so I guess it's just a product of modern people being too retarded to follow through with their belief in any direction.
The japanese also have a soft spot for religions that don't impose their will on others and align with their cultural identity (buddhism and shintoism), because they can avoid conflict that way.
It's not that bad as long as they don't actually disagree with anyone, but being raised that way doesn't exactly help when you do end up developing different beliefs, let alone standing up for them.

If you take it as a metaphor for purity. He was someone who had already lost his, his hands even bandaged like he had cracked something within them. Seeing this girl with her purity intact however intrigued him. To the point that he was willing to take her purity just to see if it could restore his (bringing back the dove). However, she herself was the dove. You only can keep your purity through belief in it, the world could've been saved through hope. In the end, she was added to a collection of praying statues. Those also could be seen as angels alongside her, possibly implying she wasn't the first. So essentially, he is a serial rapist. Fitting since the vehicle he arrived on was somewhat phallic.
