I figured once everyone decided to come back the ocean of orange drank would light up or something and the timeline reset. It'd be real stupid if they had to emerge butt naked from the orange drank and have to physically rebuild civilization when everything is destroyed.

Shinji and Asuka emerged fully clothed so the rest of the people would probably do the same. I seem to recall Yui talking about people emerging if they're able to imagine their form.
