a) chaos;head came before either S;G or the movie and what it presents can't be ignored no matter how hard you would want to deny the fact.
b) S;G is only the second entry in series, meaning that it was supposed to introduce new mysteries and hints to solve them and the other ones. S;G VN is by far not the end point of the series.
c) the movie is a piece of side material to the mainline entry that S;G is. it tells something important and has a purpose of expanding upon the worldbuilding. the phenomenon presented in the movie is basically explicitly mentioned then in occultic;nine and anonymous;code, too. it wasn't made up on the spot just for the movie.
the main point is that S;G VN alone does not draw a complete picture of the worldbuilding and it never meant to contain all of the answers.
the main-main point is that what happens in the movie doesn't contradict anything from the S;G VN and you are simply mistaken for assuming so.
