Those archetypes are common because they look good and people love them. An anime lacking in any of the standard archetypes would probably be lacking in good characters at all. It's like how genre fiction is characterized by a stock set of plots that authors can choose from. When they deviate from these plots and try to be original, the result is often boring garbage. Those stock sets of plots became the standard for their genres because they're very fun to read, not because they were randomly chosen. You don't remove tropes and cliches, you make your own spin on them. Fully removing them puts you into the realm of literary fiction, which people struggled to make good stories out of even 100 years ago when writers were a hundred times better than today. It's just not worth the risk.
