Because they needed Shinji to go with Rei for the story they wanted to tell so they had Misato and her crew act like complete retards to facilitate this.
It's just a classic case of bad writing that is frustrating to watch. I gets worse when you remember that Misato was cheering him on before too.
One of the things that immediately made me dislike this movie and think it was going to be garbage on my first watch.

Thank God the rebuilds will never ever be canon.
