Strictly speaking, D. Gray-Man does this as well, though it's slightly less straight forward: taking place in the 1800's, it also features a Christian-y organization fighting a Satan-y enemy in a Biblically tinged fight. It's version of this is that Japan has fallen and is basically entirely controlled and populated by demon homunculi monsters. It doesn't really call attention to the historical joke being made here, but in principle it's obvious. One of the major heroes (for awhile, it's complicated) is still basically Casey Jones-san here: strong, stoic, pony-tail katana guy (at least at first blush).
