This is one of the big issues with the writing of FMA
It's never questioned why people who killed children in the worst way possible get to live a happy consequence free life and continue their regular work is good and someone directly affected by their actions punishing them is wrong.
I watched this years ago so excuse my bad memory but I'm pretty sure the only conversation that is had about this dilemma is roy saying "we did some pretty bad stuff back there" and edward saying "but that doesn't give him the right to kill us!!"
The writer is scared of passing moral judgement on anyone if their crimes are even a bit more complex than "heh i just enjoy killing"

Because he was murdering State Alchemists. Murder is wrong. It was only later when everyone learned WHY he was murdering people that they realized there was a government conspiracy with literal demons, Scar had kind of figured it out and was trying to target them, and they were all duped.

it was a civil war where both sides targeted civilians. ending it in a genocide was the rational thing for a state to do (at least outwardly - it was all orchestrated of course), and ishvalans would've chosen to genocide amestris too if they had the strength for it. they werent shy about genocide either. nobody wanted another way out of the war.

Because we experience the anime from the viewpoints of state alchemists. This guy came out of nowhere and started brutally murdering state alchemists. He was completely justified in hunting down the enemy states best troops but the brothers didn’t know about the genocide, they just know a huge scary guy is gunning for them.

The Scar storyline would have made vastly more sense if it was only one troublesome Ishvalan stronghold that the Alchemists were ordered to liquidate and it devolved into a general massacre (due to false flags by Envy or whatever) instead of total genocide.

Unruly populations have been interned by everyone when the situation calls for it, even after WW2. Genocide takes it a bit far of course, but internment of an entire population in a devastated warzone would likely lead to the same outcome anyway, just with far more misery through starvation and disease. Not like Bradley really cared, but outwardly it might be the only realistic way to end a war if Ishvalans (and Amestrisians) generally were as hell bent on revenge as Scar was. The whole point was a coverup anyway, the Ishvalan genocide was to stain that area of the land red with blood as a marker for the country-wide transmutation circle Sloth was digging. There were bloody conflicts at each point on the circle to dye the land with blood, and the massacre at the North later on in the story is the last one needed. Envy would've done anything to get the Ishvalan genocide started.

He doesn't die despite trying his best to. In the process of capturing him the Elric brothers and Roy uncover the conspiracy, and Scar gets recruited in to fight the Homunculi. He's the one who fights and defeats Wrath (Fuhrer-King Bradley, avenging the Ishvalans), and activates the nationwide transmutation circle to release the Amestrian souls from Father's control, weakening him enough for Hoenheim to reuse the circle for an alkahestry technique to destroy the barrier Father placed in the earth blocking alchemists from accessing the Earth's natural energy, allowing the alchemists to use alchemy again.

After the war is over Roy allows Scar to return to the Ishvalan regions to help repopulate it, along with all the other Ishvalan refugees and survivors. He no longer hunts State Alchemists and instead teaches alchemy to the other Ishvalans, who no longer consider it heresy, which brings Ishvala and Amestris closer together.
