Their biggest crime is allowing for the HGW to take place on their land because they want a slice of the pie. They're small time compared to the other two and their list of actual atrocities is more a footnote of negligences. Nagato Tohsaka didn't really do anything evil that we know of, Tokiomi was just a retard who gave up one of his daughters to an evil old fuck without questioning what would happen to her, and Rin is genuinely too morally grounded to be a cutthroat mage. Zelretch identified them as the least evil, which is why he gave them his magical homework project.

They probably did some evil shit to obtain their Magic in the first place and the practice of creating sapient homunculi as disposable slaves is dubious at best. We know they performed fucked up experiments using their homos, but the actual Einzbern lineage has long since fucked off and/or died out. Still, Acht maintains a suffering machine in the name of obtaining the Grail and that can't be overlooked. Bonus points for poisoning the Grail permanently in the 3rd HGW and ruining it for everyone. They indirectly caused the Fuyuki fire and killed thousands with that stunt. Illya herself is pretty sadistic, but she also mellows out under certain circumstances.

They're rotten to the core because their core is one deranged old bugman. It's actually wild just how much evil in concentrated in Zouken, and his atrocities are some of the hardest to stomach. Shinji is a relatively minor evil who is more acting out because he was denied his perceived birthright without really understanding what that entails. Kariya was rash and ignorant and he really only made everything he touched worse. If we count Sakura, her lashing out against her circumstances killed hundreds and nearly did much worse, and the suffering she endured really doesn't justify that.
I've got to give it to the Matou because of Zouken alone, but the other named Matou don't help their stance.
