You raise valid points.
However, the writing would accommodate the plot point.
Batman would pull some bullshit where he had anticipated such and such, and planted a posthypnotic suggestion etc. etc.
If we're doing this crossover at all, you have to concede that they'd play with Batman's identity in a meta sense for the sake of the narrative.

The hardest part would be narrowing down the suspects. After that, he'd be able to effortlessly stalk Light without being noticed and catch him. He wouldn't need hard evidence, just plausible suspicion, and there's enough of that for someone as smart as Light, then just a little bit of investigation to confirm his suspicions which is easy with a magical notebook. It's a lot easier to connect Batman and Bruce Wayne, two very prominent figures from the same city, than singling out Light among millions of citizens. L only did it because Light was directly challenging him and responding to his provocations, which is less risky for L since he doesn't have an alter ego to worry about.

Despite Batman secretly being Bruce Wayne not actually being that obvious from an in-universe perspective (since why would someone assume that the very public super rich playboy is secretly spending his nights being a ninja fighting supervillains in the streets), I do think there will be some line of reasoning that makes Kira suspect Bruce Waryne. Simply from the meta pov that in this hypothetical storyline, it would be a way to increase the tension if Batman is being hunted by Kira while hunting Kira. In the same manner that there would probably be some line of thought that leads Batman to suspect Kira of being L.
I also think it depends on which batman is being used in the matchup, namely if it's a batman that is already aware of the existence of the supernatural.

It's only easy because we've had decades of batman stories, and gotham stories pretty much only focus on bruce wayne. Depends on the continuity, but I remember there was an old storyline in which the Riddler was trying to figure out who was Batman, and there were like dozens of hyper rich men who had been struck by tragedy thanks to crime, since if there's two things that Gothem isn't short on, it's money and crime.

Now that I think about it, Batman would notices the guys who die are already know by the medias. It's some hint that the people who die have their names and pictures published. So the "thing" or the "cause" who kills need informations.
