Listening to the season 2 OST, I came across a track that doesn’t seem to play anywhere in the show.

At first I thought it was part of an easily forgotten little moment buried in Endless Eight somewhere, but I couldn’t find it anywhere.
I have a theory that it was meant to be the Yuki Nagato theme for season 2. There’s a couple of scenes where they reuse Nagato no Kokuhaku, her season 1 theme. The scene where she shows her hand damaged by the Mikuru Beam, and the scene where she has a discussion with Kyon about Koizumi and Asahina’s theories surrounding Haruhi’s power.
Season 2 seems to mostly use new tracks, so the old one here stands out. And this makes me think the mystery song was originally meant to play during those scenes, or possibly did in the broadcast version.

It reminds me of Ninja Scroll TV, there was a catchy tune but no one could find its source since apparently it was missing from OST, until someone uploaded it on YouTube like 20 years later. There must be other shows like that.

This sounds like something that would play when Nagato is in the spotlight of the scene doing something cool in a serious context (no comedy). Maybe her acting in an unexpected manner when helping out with something. Basically, the mood that this tracks sets for me is someone providing reassurance in a somewhat problematic situation in which there would be no other clear way out otherwise.
I can't think of any scene in either of the seasons or the movie that would fit that description AND have provide an opportunity for the track to play.
Does something that would make sense for this track to play somewhere happen in the novels?

I have this feeling it was just unused, because when they released the Complete Soundtrack set in 2016, one of the discs included music which didn't get used in the series.

I can’t think of much from the novels that would fit that description. Maybe her part in Theater where she says she’s going to use Haruhi’s power to escape. Which was written far, far after the production of the anime.
Maybe they thought it sounded too significant for the scenes in Sigh. But I think it would’ve worked well for the second one with the darkened club room, and the tension between her and Kyon. Rewatching Sigh, I think it generally has weird music cues. The grim “something bad is happening” type music plays during scenes that would otherwise be funny. There’s that one part where Haruhi yells “action!” without telling them what to even do yet, leading them to just stand around. But it plays the grim music like Haruhi’s really done something bad. The novel, by virtue of being quiet, was better about letting you decide whether what she did was funny, or if she went too far.

I like Sighs having darker cues, after all it's one of the lowest times for Haruhi herself, and things could have gone really bad. Then there's also the drunk salarymen scene which stuck with me, it might have been an analogy for Haruhi's state of mind during that arc

Years ago I combed through the Haruhi soundtracks and put them together in my own way and called them Mega-Mixes, I shared them on /a/ though I'm not sure how many people downloaded it, probably not many. All I did was reorganize the music into order of first appearance and re-title all of the tracks and altered alot of the meta data in them. I recognize the tune you are searching for, in my Mega-Mix I titled it "Bonus Track 6 - Mental Meltdown," indicating that it was one of a couple of tracks that I could not locate in the show, or just didn't have a convenient place in the listening order I wanted (I had to get a bit creative for season 2). I think there are seven tracks from season 2 ost that are not actually in the show (iirc).

This high amount makes me think they could’ve been for unadapted stuff that may have been planned to be in season 2. I could imagine the meltdown track being used in Snowy Mountain Syndrome.

God I like Yuki. The character songs add a lot to her. Haruhi has some of the best charasongs around. Lucky Star is also quite good at that.

Soundtracks in Japan are often finalized and pressed before the finishing touches are put on an anime or video game. This can result in unused tracks or tracks that are missing entirely.
