During anime S1 and the manga before the tournament Murata followed the webcomic. After that he started doing his own thing. That's what changed.
In Murata's defense, I don't think this happened because of him. After it's massive success, the editors and the anime industry probably wanted to turn OPM into another generic shonenslop to milk. Murata probably tried his best, but while he has great drawing skills, he cannot write for shit.

Honestly, it was reasonable to assume that One or the so-called-editors had a part on this. However Murata's own doing proved otherwise. After all, I doubt any sane editor would approve what Murata has done in Ninja arc.

Murata is the guy you hire to paint your truck that you use to transport goods, but when you come back, Murata is busy re-inventing the wheel and constructing a new engine from scratch, and all he's got to show for his efforts is a half-painted truck with a pipe bomb as its engine and square wheels (they were triangular in the previous iteration).
Just buy a new truck at that point.
