Yeah, but he's loyal to Nazrick first and foremost, so even if he was aware that Momonga was just a normal person or wanted to be "good", he'd still be bound by the need to keep Nazrick's reputation and its "standards". Also, Momonga isn't aware that Sebas is pretty much Touch Me in terms of personality and morals, since he never bothered to check the backstory for him prior to them being transported. Hell, he just check Albedo on a whim right before they were transported.
