If it's all men vs women, women would lose in no time and all their rights and privileges would disappear even faster. Men love women and want to see them happy and prosper so they'd never fight them a full blown gender war. At least not voluntarily as long as they weren't threatened or anything. But even in such a scenario, many men would stick up for their daughters, wives and the women in their life rather than declaring war on all women. Assuming for a second that this is a fantasy world where for some reason everyone just decides to draw the lines of conflict at gender, which is absurd, then women will have the advantage in the long term.

Whatever fractional percentage of enemy combatants that are captured alive rather than killed will effectively be the only means of reproduction in the longer term: and a single captured male would yield potentially hundreds of impregnated females in a year, whereas a single captured female among the males would only be able to birth a single child in the same timeframe (assuming no twins etc., of course).

So over generations of protracted conflict (which a conflict between fully one half of the entire world against the other half would inevitably have to be, unless it all goes up in nuclear fire), women would eventually win out as there would just be more of them. War is usually a logistics game when it comes down to it, and the reproductive logistics just don't fare well for men, in this scenario.
