The show started to cut a lot of older characters and traditional gags as it went on. Some say the Mr Hat, Jimbo & Ned, Kenny Deaths, plus other simple gag characters would grow stale however I say in order to keep them fresh and surprising it requires a lot of thought and care, something that gets harder to do if you're making an episode in less than a week. My favourite episode is still the Rainforest one as it has the perfect balance of clever gags, both relevant and unexpected, plus it gave each of the four main boys decent time to shine and show what they're like. It's the first episode I show to others who haven't ever watched the series.
Also the guest star was used so well that you'd wonder why we don't see her more or get more characters like her. That I think is the main problem, Matt and Trey do the bulk of the characters but they need some other people to bounce off of, especially for a show going on for so long. Losing Chef was just another termite chipping away at the foundation of South Park.
