>Three years after his first appearance, Superman loses his first fight to an armored meta-human called "the Hammer of Boravia". After crashing into the Arctic, a bloodied and beaten Superman summons Krypto with a whistle, who then drags him to the Fortress of Solitude.
>When they reach the Fortress, Superman is helped to a sun chamber by his Superman robots, where he is healed by the power of Earth’s yellow sun. During his healing, Superman is soothed by the partially damaged message from his Kryptonian parents Jor-El and Lara that was recovered from the spaceship he arrived in 30 years prior. The message is in Kryptonian, but Robot 4 partially translates the message, which states that Jor-El sent him to the planet where they believed he could do the most good, before the message becomes unintelligible. Finally healed, Superman departs for Metropolis, unaware that the Engineer has followed him and now knows the location of the Fortress.
>In Metropolis, Superman re-engages in battle with the Hammer of Boravia, who is there to retaliate for Superman’s interference in a brewing conflict between his homeland, the Eastern European nation of Boravia and its neighboring country Jarhanpur. Inside the LuthorCorp tower, Lex Luthor and his team of technicians watch the fight, as Luthor puppeteers the Hammer of Boravia by feeding him a predetermined series of moves to counteract Superman’s.

>The Hammer smashes Superman into the streets below, where he is helped by food vendor Malik Ali. Having defeated Superman once again, the Hammer of Boravia returns to a defunct military base downriver from Metropolis, where he uses a portal device inside one of the tents to briefly enter a pocket universe before exiting another portal into the control room at LuthorCorp. The Hammer of Boravia removes his helmet, revealing himself as the mysterious Ultraman, a meta-human enforcer working for Luthor.
>The next morning, Clark Kent arrives at his job at the Daily Planet, with his interview with Superman following the fight with the Hammer of Boravia as the front page story—a feat which his adoptive parents Jonathan and Martha Kent call to congratulate him on, though some of his colleagues are less enthused. Lois Lane and Jimmy Olsen, in particular, tease him for the article.
>In a meeting with A.R.G.U.S. director Rick Flag, Sr. and other high-ranking government officials, Luthor seeks federal approval for a proposed team codenamed PlanetWatch, which consists of Ultraman, the Engineer, and Luthor’s airborne armored army, the Raptors. Luthor insists that Superman is a danger to society, but the council turns him down.
>Lois returns home that evening to find someone already there and, brandishing a baseball bat, is relieved to find that it is only Clark making breakfast for dinner for the two of them. They share a kiss, and it is revealed that they have been dating for the past three months and she knows he is Superman.

>Lois tells Clark that, if he is the only one getting interviews from Superman, people will eventually discover that they are one and the same. Clark then agrees to allow Lois to interview him as Superman, but as Lois begins to question Superman’s actions—such as pushing Boravian dictatorial president Vasil Ghurkos against a cactus to get him to stop the invasion—Clark insists that his actions prevented people from dying, before cutting the interview short. Once Lois laments that their relationship was never going to work, Clark leaves.
>Luthor, along with Ultraman, the Engineer, and his girlfriend Eve Teschmacher, break into the Fortress of Solitude. The Engineer and Ultraman destroy the Superman robots and incapacitate Krypto. The Engineer then breaks into the Fortress’ computer, where she is able to recover the missing part of the transmission from Superman’s birth parents.
>When a kaiju appears in Metropolis the next day, Superman’s is joined in the fight by Green Lantern, Mister Terrific and Hawkgirl, a trio of meta-human heroes financed by LordTech. While Superman saves citizens on the ground, Green Lantern and Hawkgirl distract the creature as they attempt to blind it. Mister Terrific kills the kaiju by sending explosive T-spheres down its throat, much to Superman’s consternation, as he hoped to lure it away from the population in order to either return it to its natural habitat or painlessly euthanize it.

>After the altercation, news breaks that Superman’s damaged message from his parents has been translated, which reveals that they intended Kal-El to be a despotic ruler over the people of Earth, not a guardian. Luthor delivers a heated rebuke against Superman. Shocked by this revelation, Superman seeks a private moment in a nearby building as he is followed by angry citizens. The Justice Gang joins him and Green Lantern confronts him about the transmission, but Superman denies knowing about it. The realization dawns on him that someone must have infiltrated the Fortress in order to retrieve the transmission.
>Finding the Fortress’ robots destroyed and Krypto missing, Number 4 delivers a touching message to Superman before powering down. A furious Superman confronts Luthor, only for video of the confrontation recorded by Eve to end up on the news. The public turns against Superman, with Peacemaker disparaging him on television. A disheartened Superman returns to Lois’ apartment as a Fifth Dimension imp appears over Metropolis, though the Justice Gang attend to it. The pair make amends, and Superman tells Lois that he intends to turn himself in to the U.S. Government. Before he leaves, Superman tells Lois that he loves her.
>After surrendering to the authorities, Superman learns from Flag that his incarceration has been outsourced to LuthorCorp’s PlanetWatch. He is taken to the defunct base and marched through Luthor’s portal, which is revealed to access a pocket universe Luthor created to hold meta-humans, political dissidents and his ex-girlfriends. This facility also houses the captured Krypto as well as an army of cybernetically-enhanced monkeys programmed to stir up online anti-Superman sentiment.

>Superman is incarcerated alongside Metamorpho, a meta-human who can transform his body into any elemental substance. Luthor threatens to harm Metamorpho’s imprisoned mutant infant son Joey to force Metamorpho to turn his hand into Kryptonite, severely weakening Superman.
>At the Daily Planet, Lois discovers that Luthor has been selling weapons to Boravia, while Jimmy learns from a source where Superman is being held, prompting Lois to turn to the Justice Gang for help. In a dark alley, Jimmy meets up with his source: Eve, who is deeply attracted to him, though he doesn’t really reciprocate. Eve promises to help Jimmy take down Luthor.
>In the pocket universe, an incapacitated Superman watches as Luthor and Ghurkos bring Malik, in an attempt to get information from Superman about his past and his parents’ motivations. Luthor murders Malik during a game of Russian roulette, then threatens to bring more people important to Superman in with the intention of killing them as well.
>At the Hall of Justice, Lois asks the Justice Gang for help in locating Superman, where she learns that Mister Terrific planted nanobot tracking devices in Superman’s bloodstream. He locates his last known whereabouts, but the trail disappears in the portal tent. Green Lantern and Hawkgirl deny her any further help, but Mister Terrific agrees to the rescue effort—if, for no other reason, than to irk Green Lantern, who has appointed himself leader of the Justice Gang.

>Using the T-Craft to travel to the military base, Lois and Mister Terrific engage in a brief skirmish with the Raptors before finding the portal. Mister Terrific hacks into the device, cautioning Lois that it is a very dangerous machine that could open a black hole at the slightest miscalculation. As they enter the portal, Mister Terrific notes a river of anti-protons beneath them, which prohibits them from going any further. Instead, he sends out more T-Spheres to scout for Superman.
>In the pocket universe, Superman is now suffering from Kryptonite poisoning. After telling Metamorpho that he can save Joey, Metamorpho creates a small star to boost Superman’s strength. He breaks out of his cell and frees Joey, and the three of them then rescue Krypto as other prisoners sound the alarm. As they try to escape the pocket universe, they are attacked by Raptors. Superman and Joey are knocked into the anti-proton river and almost sucked into a black hole before Superman uses his breath to blow them away from it at the last moment.
>Mister Terrific’s T-Spheres (several of which have been damaged by Krypto) finally find Superman, Metamorpho and Joey, and lead them out of pocket universe towards the portal, which has begun to collapse due to its prolonged opening. The three of them race towards the portal, barely making it back to the base before it collapses. Superman, still severely ill, is then taken by Lois to the Kent farm in Kansas, so he can recuperate from his Kryptonite poisoning for a few days.

>A raging Luthor threatens Eve in his anger at Superman’s escape. She then calls Jimmy from inside a closet, promising to send him all of the evidence she has. She sends him a series of sexy selfies just before she is dragged out of the closet and thrown into the pocket universe herself. After arriving at the Kent farm, Lois receives a call from Jimmy, who sends her the photos that Eve sent to him. Jimmy is disheartened at first, until Lois finds a map in the background of one of Eve’s selfies that shows Jarhanpur’s territory split in two—with one half labeled “New Boravia” and the other named “Luthoria.”
>Luthor has Ghurkos station his troops at the Jarhanpur border and prepare their invasion, while simultaneously ordering a dimensional rift to open at the site of the collapsed portal, so that Superman will be unable to handle both emergencies.
>The following morning, Clark and Jonathan discuss the message from his birth parents. Jonathan insists that what Clark wanted the missing part of the message to be says a lot more about Clark as a person than what the actual message was. Martha then tells Clark that something important is on TV, which reveals Jarhanpurian citizens waving flags that bear the Superman emblem.
>As Metropolis evacuates from the oncoming dimensional rift, the Daily Planet crew goes over all of the evidence that was found in the backgrounds of Eve’s photos. They piece together that Luthor was selling Ghurkas weapons cheaply in exchange for half of Jarhanpur’s territory, so he can build a high-tech utopia under his rule. They pile into the T-Craft where they can safely view the developing story from above.

>Superman returns to Metropolis, while the Justice Gang goes to Jarhanpur to help the citizens fight against the oncoming Boravian invasion. Metamorpho joins them there while Mister Terrific stays behind to monitor the dimensional rift and hack the code that will shut it down and make the rift close back up again.
>Superman takes out an army of Raptors before Ultraman and the Engineer confront him. Their duel takes them across the city as the dimensional rift expands, even taking out LuthorCorp Tower, though Luthor’s command center doubles as a small aircraft, thus sparing it from destruction. At a baseball stadium, the Engineer tries to suffocate Superman with nanites. Superman rockets himself into the sky, luring Ultraman and the Engineer into the outer edges of the atmosphere. As they grab onto him, Superman plummets towards Earth, crashing into the Metropolis underground and knocking out the Engineer.
>Luthor sends camera drones to the stadium, and Ultraman soon emerges, his mask torn, revealing his face to be the same as Superman’s. Luthor divulges that he scoured Superman’s battle sites over the past three years, cloning him from a piece of hair. However, the cloning process was imperfect, resulting in the cloned Superman to have low intellect, thus Luthor’s need to tell him which moves to make.
>Superman and Ultraman fight once more, and the dimensional rift begins to form a black hole like that in the pocket universe. As Ultraman pins Superman down, the latter summons Krypto. Krypto follows Superman’s order to “get the toy,” which causes Krypto to destroy all of the cameras that Luthor has used to monitor Ultraman’s moves. With Luthor’s access to Ultraman removed, Superman is able to defeat Ultraman by hitting him with a subway train and launching him into the black hole.

>At the Boravian border, Green Lantern and Metamorpho take out the Boravian army while Hawkgirl breaks into the presidential palace and kills Ghurkos, ending the conflict. In Metropolis, Mister Terrific seals the rift while Superman confronts Luthor in his flying command center. As Luthor berates his alien heritage, Superman tells him that he is no less human than him, and that his humanity is his greatest strength, not a weakness as Luthor sees it. Krypto throws Luthor around the room, breaking his arm in the process.
>The prisoners in Luthor’s pocket universe are freed, while Luthor is arrested by Flag and sent to Belle Reve Penitentiary. Superman tells Lois he will give her an interview, and the two share a kiss.
>In the Fortress of Solitude, a rebuilt Number 4 warns Superman that his cousin has returned for her dog. An inebriated Supergirl stumbles in, much to Krypto’s excitement. As she leaves, Superman climbs onto his sun chamber, having erased Jor-El’s message and soothing himself by watching childhood home movies of him with Jonathan and Martha.
>In a mid-credits scene, Krypto and Superman watch the Earth from the moon.
>In a post-credits scene, Superman and Mister Terrific survey the damage done to Metropolis after the rift. When Superman points out a building Mister Terrific has welded together using the T-Spheres is crooked, Mister Terrific storms off angrily.
