His legacy will live on in his son who started a new restaurant. And it looks like either Linguini told the public about Remy's role, or they've decided to play him off as a lovable mascot/pet. The restaurant is named after Remy, and hes got little stairs that allow him and the customers to see each other. They can't end up in another rat crisis again. The customers already know about Remy and accept him. Remy's father also understands how important it is that the colony avoids trouble with humans so that his son can fulfill his ambitions.
