It was mostly because Nintendo did not trust the idea in general after how poorly the Mario movie went.
Super Mario Bros and Godzilla '98 have two things in common

Also true, but I think they just wanted a tighter grip on their IP since they were firmly out of the "growth" stages and well-established as a major solo brand in the 90s. What did they need a cartoon or a movie for if the games were just as successful without them?

I think Twilight princess was the good basis. Serious looking enough to be impactful but enough leeway to have the strange and funny.
