Some degree of modification on the original etymological roots has always been used. The Ancient Greeks wrote φαρμακεία and not pharmacia. Currently the etymological cues are still there, just slightly adapted, as they always been. If you read the word "farmacologia" you instantly know it's about the science of drugs because you recognize the Greek affixes, the etymology is still clear.

Considering pharmacia more etymologically consistent than farmácia is very arbitrary

There are a couple of niche exceptions though, such as the word "Egipto" without the "p"; every other word that derives from it maintains the "p" except the original word.

You can't write like that because a lot of Portuguese speakers don't speak like this

The answer to that is very simple. We have to hold the language to a standard common to all people speaking the different dialects of that language. The most obvious way to do that would be to prefer the spelling used before dialects diverged, modifying it when it's necessary to reflect global changes. If you do this you will respect the inner etymological rules of the language but it will imply in modifying loan words and therefore "disrespecting" the etymology of foreign words.

Because the p is pronounced in these words but it wasn't in "Egipto". It's an inconsistency but it was caused by how people actually speak. Now native children who learn how to speak before learning how to write have less surprises with silent letters.
