Within the context of war the atom bombs were quite routine, in fact compared to firebombing and land occupation it's far less brutal. The reason Japan didn't have to answer for its crimes is it was in the interest of the US to ignore it, same as with the Germans. If they kept going on and on about all the horrific things they'd do the population would have protested helping them and the result would be less world presence and more antagonists on the map.

Japanese army and civilians were trained to suicide bomb before surrendering. Any occupation meant killing every man woman and child you'd find since that's what they escalated the war to. The alternative was losing another couple million young men occupying an island that they expected would fight to the last human. Seemingly the regime was willing to let that happen, so the bombs were an obvious choice. The firebombings that had happened just before and were going to continue right after killed more and people died slower. It was a callous practical solution to an enemy that had made clear even civilians would sooner kill themselves than surrender.

Because MacArthur had a massive personal PR department distorting his image in America as a war hero. In reality he was a highly ineffective general and Truman knew that. His replacement Ridgway was far better and saved south Korea while MacArthur was planning a total retreat to Japan.
