We've had dozens of civil wars. Usually they were between two rival claimants, often brothers, who both wanted to be king, but also a bunch of major peasant rebellions.

I would argue that almost everyone won as the Peace of Westphalia affirmed the sovereignty of the individual states of the HRE (strengthening the position of the Habsburg in Austria and Bohemia as well; the latter issue being the cause of the whole war) and the Edict of Restitution was voided.

The tl;dr version is that Emperor Rudolf II. granted the bohemian estates freedom of religion, the inviolability of property and most importantly the right to built and maintain churches on lands of the Bohemian Crown in the so called Letter of Majesty of 1609. But it was unclear whether the lands of donations to the catholic church (called Stifte in german) were included in the lands of the Bohemian Crown as well. The destruction of a protestant church in one of those Stifte and the fact that Emperor Ferdinand II. didn't give a shit about the Letter of Majesty from 1609 were primary causes of the 30 Years War.
And this whole affair was also preceded by internal Austro-Habsburg conflicts about who was fit to rule - the so called Brothers Quarrel of the House Habsburg.
