I used to wonder the same thing until not so long ago. I could imagine why Luna was depicted with black skin since her leather is of a dark tone, but I didn't understand how light blue or purple translated to dark skin colors as well. It was then that someone told me, it's all based on the color wheel. Cooler colors translate to darker human skin tones, while warmer colors translate to lighter ones. Hence why Pinkie, Dash, and Twilight are human ziggers. And it's funny that, following this logic, Zecora should be depicted with white skin when she, you know...
