Let's forget about how much we might hate/dislike Trent for all sorts of reasons, same goes for Manson.
Trent's a multi-instrumentalist and superb producer, Manson is reliant on other people he works with while Trent for the longest of time relied on his own plus colabs, you cannot deny that on technical musical talents Trent excels.
Manson's themes and lyrics always been more evocative and his vocals have always been far better than Trent's especially lately, Manson's voice really held up over the years while Trent's voice is absolutely dead for the kind of music he wants to make. Manson while reliant on other people knows how to get people to work for him (albeit for a brief moment he isolated a lot of people circa 2010s). You can also argue that Manson working with people more is acutally a good thing, Marilyn Manson the project, is a proper band, while NIN really is Trent's venture (2016 with Atticuss), which while really respectable, other people's output into music is incredibly valuable.
Manson is a bigger salesman and puts more emphasis on his band, Trent is a composer now moving away from NIN and it shows. They're both artists who developed their music and styles, I was a huge fan of NIN's "Trilogy" I thought Trent hasn't made such compelling interesting music in decades, but he failed to spread it. Manson has probably had far more jumps in styles in his musical career than Trent, for better and for worse, he is definitely not as consistent as Trent, I thought TPE was absolutely genius but then HUD seemed like a massive walk back on everything that album introduced. We Are Chaos seems like a more logical follow up to it, great album.
I think Manson's music still retains emotional intensity and honesty, he has still things to talk about and say, Trent? Not quite, no. Manson might not have the technical talents but he might excels in pure song-writting even melodies variety etc. I love them both.

Literally everybody who was actually there back then knew that The Fragile was in no small part a massively-reactionary record toward Manson's success and Trent's creative floundering (The Fragile was 1999. The last full, LP he did before that was TDS, all the way back in 1994.)

ACS and Mechanical Animals came out in relatively short succession, and Manson was the literally toast of the "alt mainstream." The Fragile coming out a year later did absolutely nothing to eclipse this. tbqf, most were pretty "meh" on it, and it was only when Starfuckers Inc got a video (with Manson as a cameo,) did more people start to perk up and take notice.
