It was unironically because of their personalities. John likes Yoko for having a dominant personality that could act like his lost mom and Paul liked Linda because she was assertive and seeked him out. Not to mention that neither of them were Beatles obsessives and basically didn't care that they were in the Beatles. Linda has joked that when the band broke in 1962 her favorite Beatle was John. She was a photographer that was around a lot of famous rock stars, so it didn't impress her by the time she met Paul.

Similarly Yoko was an avant garde Japanese artist who basically was isolated from pop culture according to her, so she didn't give a shit about John's stardom either. She was attracted to him because he interacted with one of her avant art installations where he sat down on a chair that was part of the installation and she thought he was clever and took her art seriously.

Bottom line is that both Paul and John were madly in love with their wives and the fact that both of them were women who had children from previous marriages proves that neither were shallow when it came to who they loved. Being able to "marry who they wanted" wasn't the point. They chose love instead of presumably Mick Jagger choosing the bird he liked shagging the most at the time, which is why he's had 5 marriages and 8 kids spread across marriages.
