When he passed the tax cuts in 2001, everything looked peachy and we were poised for extra growth off the cuts. Then 9/11 happened, knocking out a major center of trade. Our economy took a massive hit from those planes because it disrupted all sorts of shit and there were all sorts of calls from across the entire American public to A) Make the country save and B) bring those who carried out the attacks to justice. You can pretend no one supported going into Afghanistan but Bush's 90% approval rating at the time along with the fact that 88% of Americans supported the military action say otherwise.

So, yes, we were in a deficit coming out of that first year. And since budget deficits don't just disappear overnight, it took a few years to correct. And that deficit actually started shrinking until around 2006, when Dems were brought back into power and had all the political leverage thanks to the BDS that defined opposition since he first took office.
Dem policies caused the economy to buckle, it popped the housing bubble, the economy collapsed, and revenues were knocked the fuck out, putting us in the deficit level reached in 2009.
