Car doors won't stop even handgun rounds. Sheltering behind the door will get you shot. The only part of a modern car that will reliably stop bullets is the engine block, which protects you from an assailant from the front if you stay inside and shoot through the windshield.

The problem with hiding behind the engine is that there's a bunch of stuff around the engine which won't stop anything. Especially with a transverse cuckbox engine, which is most cars. You also have to expose yourself quite a bit to get over the top of the bonnet.
A generally better spot is behind the wheels, taking shots from underneath the car rather than on top of it.
But obviously use both, because you don't want to pop up twice in the same spot.

Anyway in this case, yes you're probably justified in shooting him, though if you have a chance it could be a good idea to wait until you actually see a weapon before firing. As soon as you saw him get out of the car you should be drawing though.
And remember that your first round will miss because of the windscreen, and your follow-up rounds need to go through the same hole.

More practical considerations:
1. You are going to have glass from the windshield spray into your face, obscuring your vision.
2. If you do not kill him and he returns fire, you are a literal sitting duck in the driver's seat. A car door provides cover. It also provides you the opportunity to retreat as need be.
