The crimes of the Japanese before and during WWII make them more sensitive to eg ethnic cleansing and genocide. Israel is kind of like how sometimes the meanest person is the one who was bullied harshly at school, or how people who were sexually abused as children have a much higher chance of themselves abusing children as adults... just with genocide. Their brains haven't been melted by kike worship and they have no geopolitical interest in the region. So they're relatively free of bias about this. They don't even really hate jews. You can find plenty of instances of sympathetic stances towards jews and jew stand ins in animanga. But it has a different character. They're not treated as perfect, flawless victims who are incapable of ever doing wrong.
All of that to say, this is simply the reaction from a total third party. This is what a people with no conflicts of interest feel when seeing what israel is doing.

If you look at the actual survey, you can see there's no many Japs having ''very negative'' or ''very positive'' views of them while many other countries have more ''very negative'' and/or ''very positive'' views of Israel.
It's mostly ''somewhat negative'' in Japan's case, which means it's not really a strong opinion and it can be easily go up to ''somewhat positive'' if the war is ended. The post-war Japan has a pacifist policy so the war itself scares Japs.

Japanese view it as an outdated religious conflict, a holy war. While many Japanese are faithful in one way or the other in private, they outwardly aren't friendly to religions when they command people to do things. This is because of how Japanese history worked. They had a diverse collection of beliefs, until the emperor declared state Shinto. A new religion was formed to aid imperial ambitions. This of course would culminate in many Japanese dying in horrible ways during WW2 and being convinced to do terrible things. This leaves them disenchanted with (especially) the institutional side of religion, it is why churches tend to be evil in anime, manga, and jrpgs. So again, they see two groups of differing Abrahamic faiths. Both fighting in the holy land, one brandishing a religiously loaded name. They hear about a lot of death and probably didn't know of these groups before. So they see it as an unnecessary struggle. Two groups clinging to something they considered a relic of the past.

The main reason state Shinto became a thing was as a reaction against Buddhism due to its use by the shogunate as a means of taxation and social control. And that relationship between government and religion was itself partially a response to the jesuit chimpouts.
