New Vegas has the idea that if the character gives a massive information dump, that's "deep" characterization.
Notice every Big Bad in New Vegas gives line after line after line of basically the same pseudo philosophical arguments that sound like the character is one of those college roommates who just completed Philosophy 101 and has to use big words they don't understand to sound deep. The game is begging you to just shoot these guys in the head to shut them up.
Father meanwhile just goes "eh, you don't get it". Which frankly, IS TRUE and sums up the Institute perfectly. They're monsters, they conduct one unethical experiment after another for SCIENCE, and they justify it to themselves with "You don't understand, it's FOR SCIENCE".
The SS doesn't understand, because Father was raised by the Institute from near birth to think "we're superior, we're saving humanity, nobody is smart enough to understand our lofty goals". To the SS, who wasn't aware of all the unethical shit going on before the bombs, they're repulsed by anyone trying to logically justify what the Institute does.
Mankind: Redefined. That's the Institute's motto. But what are they redefining about mankind if the redefined men they created, synths, are seen by them as machines and not "mankind"? It's just more of their obsession with science for the sake of science to the point that they don't even know WHY they are doing it - they just do it because nobody is stopping them from indulging in every little impulse of "what if we did this?".
The Institute is the most logical progression of Pre-War society. Especially because it literally is unchanged since Pre-War. The Institute is a "What If Vault Tec had survived to conduct even more hideous shit?" Think an entire organization of Dr. Stanislaus Brauns.
