Pokeball technology doesn't work on legendaries. I think the guy in the lugia movie had special pokeballs?
Also, Ash's whole thing is that he respects Pokemon, it's the mewtwo movie and the latias movie and his pikachu outside a ball. The whole power of friendship moral lesson for Japanese 10 year olds.
