Chakra and elemental transformations are just mimicking the elements. It doesn't actually confer the exact properties of the element in question because it's still just based on chakra interacton. Earth Style is nullified by Lightning because of how the chakra interacts. Earth draws in Lightning while Water diffuses it across its area. Think of the interactions of the elements more in the vein of Taoist elemental interaction.
The lack of weird chakra interaction stuff is part of why natural chakra and genuine nature control like Kirin are such a big deal.
