Well, we can safely assume Denji didn't make his intention of making his identity known so he can have a girlfriend known to Nayuta. If she's really watching over Denji with the birds, which I believe she is, I don't think she'd necessarily want him to know that. Something tells me she doesn't want Denji to see her as a total creep.
Yoshida, however? That guy can be as creepy as he wants, so he's more than capable to do all the creepy things Nayuta wants him to do without anything pointing to her. He's also got some amazing scanning capabilities, almost Makima-levels, so he's perfect for the job. Since he's sticking around closer, he'd be plenty capable of doing more stuff than just watching too.
Yoshida's job, in his own words is to watch over Denji and ensure he lives a peaceful life. Denji's own attempts at exposing his identity just happen to be detrimental to that, so yeah, he's gonna try and stop him.
Now, the "peaceful life" part naturally sounds like a whole load of horseshit. The thing, though, is I've tried to take what he's said and reconcile things like him wanting to keep CSM's identity a secret with some kind of other greater sinister plan, but frankly, I can't come up with anything that makes sense at the moment. With everything we know at the moment, working a job for Nayuta, as hilariously stupid as it sounds, actually makes the most sense to me.
Plus, it's just kinda funny.

The idea is that the "organization" doesn't actually exist and, as I've said, both Nayuta and Yoshida know Kishibe, so Kishibe could've possibly introduced them sometime between Part 1 & 2 upon her asking.
