Roy was reveling in torturing Envy. Which is not a good quality for a leader.
Putting Envy down so that he wouldn't exist anymore and wouldn't be able to hurt anyone is fine. Riza and Edward even both offered to kill Envy themselves.
But Roy wasn't acting out of pragmatism, but emotion.
