She mapped all the locations that used enough resources to house something like Omega, then deliberately excluded every location that was connected to Omega to avoid drawing her attention. Once you've marked every location that ISN'T connected to her, the unmarked connections would, directly or indirectly, have to lead to Omega. In typical Gunnerkrigg Court fashion it's presented after the fact, overly simplified, and told rather than shown, but at least the principle makes sense.
