They're all the same multiverse with pokedex entries that match the same as they always do. Given Yugi still gets to use both manga and anime (which contradict each other) then Ash should get Masters, which actually did tie itself into the anime. Hell, the creation trio have better arguments for affecting the multiverse in the anime than they do in the games.
