Yeah, the whole "changing the size of one's cells" doesn't play nicely with "being able to process the air you're trying to breathe" when you look at it. Magic shrinking can at least shoehorn in something about the after-effects covering you in some sort of residue/aura that affects particles around you (just enough to breathe or eat)... but even that is a stretch when you start getting really minuscule.
