I sure hope you're not claiming program files, %APPDATA%, and friends are better because it's so fucking broken some tools gets installed at the root of your drive to dodge this bullshit.
Most of what you mentioned are either not a problem or were fixed years ago. You want real problems? Xorg vs wayland, bluetooth, nvidia drivers, anticheats being niggerlicious, mother fucking GNU libc and missing symbols, installing out of depo softwares and accidentally blowing up your system after uninstalling them, copying/moving large files being a dangerously janky operation, and so much more.
