Yeah, what you've described sounds cursed. I'd rather start off with a clean slate: backup your important stuff, wipe off data from the drive, and install just LTSC proper. Make sure that nothing's abnormal, and only after that use the product key changing trick for converting the install to IoT LTSC

I'd also make sure whether any of your hardware isn't at risk of failure - the target drive and the setup medium you used, RAM, etc., but that would be me being paranoid reading all the horror that you've experienced
