What I did to stabilize that kuroinu scene was simply extract every frame, move and crop each one to fit.
Though using a video editor would be easier, just crop in some then move the video with the direction that's necessary to stabilize.
If there's zoom happening that you want to remove, you zoom in on the unzoomed part to match the deepest zoom and then interpolate that zoom effect through all the frames, just like you would with the movement.
