I think you're always breaking the game a little each time you go free roaming instead of doing quests. It doesn't really matter. The game is far too big for a single playthrough. You'll always be locking yourself out of something. I think that TR and PT quests don't exclude each other out nearly as much as the vanilla questlines do.

Check your active plugins. Some mods have many .esp files, but only one should be active. I've messed up once by duplicating each townie in Balmora until I've turned off a duplicate.
