Since when? S3&K is the top choice for best Sonic. Sonic 2 is like the FFVI to S3&K's FFVII. Older game that's the second most likely to be considered the best by fans of the series.
If you mean 3 by itself without Knuckles, that's because most people nowadays treat it like just an incomplete game. It's still good on its own though, I like the final boss and original miniboss music.
