They are unconventional and odd to use. Their ergonomics are completely different than conventional rifles. Design considerations must be made for left handed shooters. To function they have to utilize a trigger bar which results in all their triggers being really bad. Just overall they are cumbersome to use, which Admittedly can be partially trained away, but at the end of the day the only benefit they carry is they can have a longer barrel in a shorter package. Finally, with modern cartridge design and ballistics being what they are a long barrel just isn't as important as it used to be. It may have made sense back in the 80s-90s, but now it just seems kinda pointless to adopt a bullpup.
