Many other people had similar complaints and reached similar conclusions.
The prologue and 2nd Scenario were written by Kodaka. It was written to be one coherent, complete story.
SF was written by Uchikoshi. He didn't really make much of an attempt to integrate it with either the prologue or 2nd Scenario (apparently he wrote it without having even read 2nd Scenario?). He basically just did whatever he wanted and made up his own version of the story. That's why it feels so disjointed.
Outside of SF's insistence on its own importance, all other signs point to 2nd Scenario being the true ending and SF being just another what-if route.
