Actually I can probably give a few examples while being vague. In early parts of the game one of the characters is changed drastically so that they become unsympathetic, whereas in the game it's important that they be a sympathetic character because they're a main character in a later route. There's a lot of romantic development left out of this part in favor of angsty drama that's made up specifically for the anime. More importantly, in later parts there's important religious symbolism that all gets erased. Instances of churches and Christian hymns are all removed. There's a character who is an atheist who has important character development related to this, which is completely negated in the anime because of its anti-religious bias. It's basically like a mutilation of everything the game is about.
