We are programmed to feel caution or afraid of the unknown, and the known. Your post made me think about what typical things we dislike, like slimy fleshy gore, many thin pointy crooked teeth, small or lifeless multiple eyes, anything deadly pointy, etc. When it comes to space, however, what the heck would you design for humans to fear, or learn to fear? Probably a creature that can do something horrifyingly painful to a human, and have a design around that thought of how you want said human to die.
The main thing for me would typically be where it is completely out of anyone's control, like a massive creature... I always enjoyed stories of gigantic monstrosities.
