The answer as to what's up with the genetic anomalies & peculiarities found throughout the moon can be explained by:

And so we have no actual evidence, not even a remnant lab with a hinting test tube, to imply it went on. In spite of this is seems silly to act like numerous species we encounter, including animal life, having uncanny human adjacent features.

Are human presenting and yet have glowing fucking eyes, albino hair and inversely jet black skin. We have no indication why or when this transformation occurred and the chance for the HN or Machinists to give us a speck of insight was passed on.

The Skeleton comments about Shek physical change/adaption is one of the few indications outside of the Cannibal suite of lore books we hear about physiological changes happening to people.

Have a ton of vagaries stated about them. They're also the closest we come to being told something may have been going on in the labs. It's possible what happened with the Cannibals is instructive for the broader nature of the situation. At some point the Skeletons had direct control over gene manipulation technology and used it to sustain/control the populace. A portion of the scientific clique broke off, ran away with the technology and started unleashing horrors onto the Second Empire, culminating in the Cannibals.

Things get really hard to speak on when looking at Hivers, Spiders, Gutters, etc. The mainline races (Cannibals included due to their humanoid appearance) conceivably all descend from Greenlanders. Of course they can pull any twist out of a hat when it comes to the distant past. Genetic engineering playing a role in Kenshi 2 could be on the table with the origin of Hivers in question for that time period.
