The Matrix trilogy is an allegory for a Gnostic interpretation of Christianity.
Humans are trapped in a world that is an illusion and is ruled by a cruel and petty false God, the Demiurge (represented by the Architect).
The real God is aloof and uncaring and lives in the spiritual world (the SOURCE), which is the true reality.
The Matrix reboots continuously as a way to entrap independent-minded Humans. Neo is controlled opposition engineered to shepherd these rebellious Humans into a trap (Zion) so that the Demiurge can keep control.
However, this version of Neo does not make the reasonable choice (be allowed to rebuild Zion for the next iteration of the Matrix while allowing Trinity to die).
He decides to risk everything for love. He saves Trinity at the cost of his own life and potentially the whole Matrix collapsing on itself.
This version of Neo represents Jesus, who died for our sins, travelled to the spiritual realm (the SOURCE), and appealed directly to God to spare Humanity.
Thus he managed to bypass the Architect and his scheme, and explain everything to God himself. The Machine God decides to forgive Humanity, and allows Zion to continue and Humans to be gradually unplugged from the Matrix for good. This represents the New Covenant that Jesus made with God that allowed Humans to go to Heaven.
