You have a second or so to kill them before they can alert enemies, the gag order perk in cool tree increases that by a couple of seconds
A certain level of the sonic shock hack cuts them off from alerting anyone else while it's active too (iirc blue rarity?)

It's mostly a game of tactical positioning though which is where the fun in this is, gotta approach at the right angle and time to make sure you can cut someone down loud without anyone else seeing, and using covert hacks to give you a small window to do so is much more fun than combat net running where you just click on menu to kill.
