It is a "good" ending from the logic of the story, but I'm still gonna hate on it. I can't believe a "changeling" fic ends with the extermination of most of the changelings in it.
Maybe if the Serenity bugs were shown to be real bastards, like the slavers in Murky Number Seven. But the author goes out of his way to show that their queen is naive and inexperienced, that their drones are relaxed and playful in private, and that they aren't particularly cruel or sadistic. And the final battle is so lopsided in favor of the ponies, Serenity suffers like a 90% casualty rate and gets nuked while the ponies lose barely anyone.
If there was a knife twist at the end, like an important character dying, or Whisper losing the eggs, or the ponies lynching the survivors, that would work too. The epilogue even hints at stuff like "maybe ponies aren't willing to accept living with shapeshifters" and "maybe Serenity's captives were mostly raiders and criminals that nobody would miss." But nope, nothing. There was no other way, the bugs all had to die.
