The only way you could possibly do it outside of that route would be if the pregnancy exists separate from the girls (as in another woman is carrying a child) and the borderline magical tech of their world was used to transfer the pregnancy to one of the girls. Even then it's going to be a hard sell because you'd need to introduce the pregnancy itself as being vital to the plot and then outside of being a good form of hinderance also come up with a reason why it has to be transferred to one of the spies.

Best I can think is the villain is looking to create a perfect human and is doing it by transferring the child between women to impart their genetic benefits to the fetus. Already the villain has transferred the fetus through a world class athlete, a famous singer, a brilliant chemist, and have just finished transferring it to an olympic gymnast. The spies interrupt her and have to give chase but can't leave the current woman with the child in her so they pick up the villain's tech to take on the pregnancy as if they were collecting evidence. Then throughout the episode each girl has to take turns carrying the kid within her because it's becoming cumbersome to do spy work while pregnant and at different points the skills of one of them is needed and they need to offload the kid to someone else. Maybe there is a plot point about the more the tech is used the more it accelerates the development meaning by the end one of them is carrying a nearly ready to pop pregnancy.
Maybe the fetus originated with someone who was very talented to begin with, the villain expecting for herself to be the final womb for the kid so she could give birth to a child infused with her own evil genius genes, but at the end of the episode they get it back to the original mom just in time for her to give birth to it.
