When Shadow was introduced, Knuckles' development was basically done. There wasn't much you could really do with him. Its like if Piccolo was still Goku's rival past the Saiyan saga. Sonic and Knuckles are on too friendly of terms for their rivalry to not feel forced past SA1. Shadow took off in the way he did because he's simply a better rival
