The big brains on the ships were uplifted by the eternal being. They are aware of it's true purpose, all the cyborgs they create are not. The normal cyborgs don't (or at least until recently didn't) know of this being and they worshiped the big brains as their highest gods. Since their society has collapsed after those brains died, some of them have learned of the eternal being and the crystals and latched onto that as the center of new cults.
The war was between them and my alien-frog race. Both sides were aggressive for their own reasons, the cyborgs because the brains wanted to collect crystals in the frog-alien territory so told them to exterminate the forg-aliens. The frog-aliens have no idea about this whole eternal cycle stuff, but they were a very conventionally militaristic society (think Starship Troopers book society) who were expansionist and took the cyborgs on once it became clear war were declared.

Want to always specify, not a hivemind. Each cyborg has its own individual thoughts and personality. They were able to communicate directly with the big brains that were their gods, and were able to communicate with other cyborgs with the brains as a central node.

The average cyborgs didn't even know the true reasons for war. Only after it was over, some of them caught on, though the information is twisted through the lens of cultism. Its very underground and esoteric early on, but yes eventually I want to go from worldbuilding to more focused story on main characters finding out.
